The church was built between 1656 and 1695 according to plans by the architect Jean de la Vallée. It was named after Catherine Vasa, the sister of King Gustav II Adolf and mother of Charles X Gustav.

In 1723 the church was destroyed in a great fire that destroyed almost the entire Katarina Quarter. It was rebuilt under the direction of the city architect Göran Josuæ Adelcrantz (father of the more famous Carl Fredrik Adelcrantz). In 1990 the church burned down again. Almost all of the inventory was destroyed. After reconstruction, which cost around 280 million krone, the church was re-consecrated in 1995.
