The oldest part of the church, originally dedicated to St. John the Baptist, is the tower from the 14th century, which shows the typical structural features of the simple village Scheldt Gothic style. A northern aisle was added to the nave during the 15th century. In 1848 the church was severely damaged by fire. In the course of the restoration, the nave and aisle were brought under one roof and the remains of the choir were demolished. A portal from the 15th century has been preserved on the north side. The patron saint of St. John was lost in the course of the Reformation.

The Johanneskerk inspired artist Piet Mondrian during his stay in Domburg. He painted the church several times, both realistically and abstractly, and called its facade a source of "sublimity."

The tower was built at the end of the 14th century. The nave was also built then, while the north aisle was built in the 15th century. The nave burned down in 1848, and from 1849-1855 the church was rebuilt, using parts of the old church walls. A 15th-century basket arch gate has been preserved.

The tower was restored in 1956, followed by the church in 1963.
