Frederikshavn Station is the terminus of both the Frederikshavn–Aalborg and Frederikshavn–Skagen railways and is operated by Nordjyske Jernbaner. On 31 March 1968, operations on the Fjerritslev–Frederikshavn railway line ended.

The first station in Frederikshavn was inaugurated on 15 August 1871 together with the Vendsyssel Line, which originally ran from Nørresundby to Frederikshavn. Later, there was a connection to Aalborg via the railway bridge over the Limfjord, which opened to traffic on 8 January 1879.

This station was located about 300 to 400 metres west of the current one, between Rådhus Alle and Parallelvej, where the town hall and other municipal facilities are now located. The name Jernbanegade commemorates this place. The original station building was built by N.P.C. Holsøe.

The decision to relocate the station was made as early as 1945, but this did not happen until 1979. The old station was demolished and the new one was built on the filled seabed, leaving enough space for a large freight yard.

On Friday 5 October 2018, the last passenger train ran on the section of line between Frederikshavn and Lindholm with line signals. Test runs were then carried out until operations with ETCS began on 21 October. Since then, Danske Statsbaner vehicles can only run as far as Lindholm.

Danske Statsbaner's IC trains terminate in Aalborg, and Frederikshavn is now only served by local trains. From Frederikshavn, the ETCS facilities prepared in 2014 were finally put into operation towards Strandby and Kvissel.

The line is now remotely controlled from the West signal box in Fredericia.

The local operating facilities in Hjørring and Frederikshavn have been closed. Lindholm station is remotely controlled from the Aalborg remote control center (FC = Fjernstyringscentral). The Hirtshals and Skagensbane are remotely controlled from FC Hjørring.

The station building contains a 7-Eleven kiosk, a waiting room, toilets and luggage boxes. In front of platform 1 is the bus station with bus connections to Aalborg, Sæby, Brønderslev and Sindal.

The station is the starting point of the Frederikshavn–Skagen railway line between Frederikshavn and Skagen. This was opened in 1890 in narrow gauge (1000 mm) and converted to standard gauge in 1924.
