The Gothic hall church built on the site of a previous building from the middle of the 12th century dates back to around 1385. In 1569 a royal crypt was added. Around 1600 an extension was added to the east of the church and the lower tower was given its current appearance. From 1605 until his death in 1653, Johannes Schultz was organist at St. Johannis Church.
Fire and other destruction required regular restorations. The last major catastrophe for the church was the collapse of the east choir in 1812, which had previously reached into Marschtorstrasse and was replaced by a straight wall after the destruction.
In the course of the renovation of the church foundations in 1960, the 17th century galleries on both sides of the church were also removed. The 73 meter high church tower was re-covered in 1988/89. Since then it has been a nesting place for barn owls and kestrels. The tower clock from 1895 (manufacturer: Weule in Bockenem in the Harz Mountains) has had a renovated clockwork since 2006.
