The origins of St. Sebastian's Church date back to the plague during the Thirty Years' War (1618-1648).
The inhabitants of Partenkirchen were terrified of this contagious disease. Therefore, they did not bury plague victims in the cemetery surrounding the parish church in the town center, but rather in a separate plague cemetery (1634) outside the town.
Three years later, in 1637, the foundation stone for St. Sebastian's Church was laid in honor of the plague patron saints, St. Sebastian and St. Roch.
