Boekhoute was first mentioned in 1128, as Bocholt, meaning beech forest. Boekhoute was the main town of the Boekhouter Ambacht, one of the Four Crafts. The area was regularly ravaged by floods, including that of 1375-1377, when the Braakman was formed. Thanks to this estuary, Boekhoute was able to have a harbor at its disposal. In 1952 the Braakman was closed, causing the harbor and the associated fishery to disappear.

A tributary of the Western Scheldt, called the Braakman, which reached Boekhoute until around 1600, created the port of Boekhoute. The construction of dikes, which were to prevent frequent flooding, ensured that the Braakman no longer reached the village center. The harbor was then moved to a more northerly part of the village, to the district that bears the name Haven today. At the end of the 18th century, it was necessary to move again after the dike of the Grote Isabellapolder. However, the harbor continued to silt up.

In addition to silting, the disintegration of the Netherlands in 1830 also contributed to the decline of the port. Before Belgian independence, the Boekhoutse fishermen were allowed to fish in all inland waters of Zeeland. Afterwards they could only fish in the Braakman and the Western Scheldt.
