It was built in the years 1679–1696 in the Baroque style. Its designer was the royal court architect, the Italian Józef Szymon Bellotti, and the founders were Abbot Kazimierz Jan Szczuka, later Bishop of Chełmno, and Primate Michał Stefan Radziejowski, who consecrated the church on October 14, 1696.

      On December 1, 1653, by decree of the Bishop of Poznań, Kazimierz Florian Czartoryski, the church and parish were transferred to the missionaries of St. Vincent de Paul, brought here at the request of Queen Louise Maria Gonzaga, wife of King John Casimir. From then on, the church became the central house of the Congregation of the Mission in Poland.

      During the reign of Stanisław August Poniatowski, the church of St. The Cross was a capital temple equal to the collegiate church of St. John, due to state ceremonies held there, such as the awarding of the Order of Saint Stanislaus, as well as the ceremonial session of the Four-Year Sejm on the first anniversary of the adoption of the Constitution of May 3. After its end, the participants marched along Nowy Świat and Aleje Ujazdowskie to the area of the current Botanical Garden, where the cornerstone for the construction of the Temple of Divine Providence was laid. In September 1814, the body of Józef Poniatowski, brought from Leipzig, was buried in the temple, which in 1817 was transported to Krakow and buried in the Wawel Cathedral.

        On December 25, 1881, during mass in the church, panic broke out, and about 30 people were trampled to death. The rumor that the perpetrators of the disaster were Jews led to a pogrom against the Jewish population.

        The church was damaged in the first days of World War II. Among the paintings destroyed were: The Lord's Supper by Franciszek Smuglewicz and The Crucifixion by Jerzy Siemiginowski. During the Warsaw Uprising, it was a strong center of German resistance. On August 23, 1944, the church was captured by the insurgents. On September 6, 1944, the Germans brought two Goliaths filled with explosives into the church. The detonated vehicles destroyed the church's façade, the vault over the lower church, the Great Altar, and the altars of St. Roch and St. Vincent de Paul. After the war, the destruction of the building was estimated at about 45%. The reconstruction of the church was completed in 1950. In 2002, Pope John Paul II raised the Church of the Holy Cross to the dignity of a minor basilica.
