The first mention of Villamagna dates back to January 780 when a Lombard merchant native to the village, but residing in Pisa, donated some of his possessions to the abbey of Palazzuolo di Monteverdi Marittimo. Historic domain of the Cavalcanti, the latter were forced in May 1199 to surrender their rights over the castle and the village to the consuls of the municipality of Volterra.
In 1530 the village was sacked by the Florentine militias commanded by Alessandro Vitelli, and shortly after it was hit by a serious epidemic of bubonic plague that decimated the population.
