The church has a square plan with a wall structure that is dated to the 10th-11th century, even if it is the reconstructive consolidation of the original early medieval building.

For pilgrims who traveled the Via Francigena to the Holy Land in the Middle Ages, Sant'Apollinare must have been one of the many clearly visible and longed-for stops for physical and spiritual refreshment on the journey of the old Via Appia Traiana.

The ruins of the medieval church of Sant'Apollinare bear witness to the exceptional wealth of signs, stratified one on the other over the centuries, present in the territory of Rutigliano. The building is difficult to date even if its typology, with a single hall with aligned domes and lateral niches, quite widespread in the Apulian and Mediterranean area in the pre-Romanesque period, allows us to date the architectural organism in a period between X and XI century. It is probable that it is the most ancient Apulian example of a church with aligned domes, probably contextual to the small temple of Seppanibale in the countryside of Fasano, dated to the 10th century on the basis of the still surviving frescoes. The numerous archaeological finds made in the area of Sant'Apollinare, and in the immediate vicinity (contrada Purgatorio), also allow us to certify the presence of a settlement in the area of the church between the 6th century BC and the 10th-11th century.
