The church was built in 1238 as a monastery church for the Cistercian monastery of St. James, which was closed in 1563.
After Rinteln and part of the former county of Schaumburg fell to the Landgraviate of Hesse-Kassel, which had been Reformed since 1605, the Jakobi Church became the garrison church of the Hessian garrison that had existed in Rinteln since 1651, and in 1659 a Reformed Evangelical congregation was founded for the Hessian officials and soldiers and their families, with the Jakobi Church as the parish church. After a flood in 1754, the church was in danger of collapsing. The area around the church was raised by a meter, the roof was removed, the eaves were raised by a meter and a new roof and a new, squat wooden tower were built.
The convent buildings of the former abbey were used for the university from 1621 to 1809. In 1876 they were demolished.
