In 1598, the church, recently consecrated in the name of the Holy Trinity, was dedicated to the Krumlov Protestants. Due to the growing influx of German, mostly non-Catholic population into the city, it existed already until the middle of the 16th century. in the 18th century, sermons were conducted in German. However, the church was also used by members of the fraternal unity, of which Petr Vok Rožmberka was also a big supporter. So, since November 1598, to the great displeasure of the Archbishop of Prague, the evangelical priest Andreas Bodisius preached here, but already in 1599 he was recalled. A year later, Emperor Rudolph II. The Habsburg banned the non-Catholic use of the church. When Kateřina Ludanická, the wife of Petr Vok of Rozmberk, who was a Lutheran, died in 1601, her remains were briefly buried in this church before they were transferred to the Rozmberk family tomb in the Vyšší Brod monastery.
