The history of the church of the town of Joniškis, located in the Molėtai district, began in the 18th century. first half, when the Jesuits built the first church here. A parochial school, St. Trinity and St. Indulgences were held by the Scapular Brotherhood of Mary. A little later, in 1811 a new bell tower was built. The current Joniškis church was built by pastor Florijonas Piotrovskis with parishioners, and was built in 1848. 19th century at the end of the year, the church was renovated: the roof was replaced, the floor covering was renewed, the church facade was renovated, the altars were repainted to imitate marble, another sacristy was built, symmetrical to the former sacristy, new crosses of the towers that were knocked down by the hurricane were built in place of the rotten turrets. The church suffered greatly during the Second World War.
