The city church of St. Kilian, which is structurally connected to the town hall, is noteworthy. As in other former imperial cities, the main church has a cathedral-like character. The building complex architecturally represents the political and religious center of the Free Imperial City of Windsheim. The sheer capacity of 2,000 people demonstrates the magnitude of the building.

It was built around 1400 by the Teutonic Order. The former relic bust of St. Ursula in the church's choir dates back to the early 15th century. A carved head of John the Baptist above the sacristy door also dates back to the 15th century. During the redesign of the market square, archaeological excavations uncovered a burial ground from the 8th to 10th centuries and the cellar remains of high-ranking buildings from the 12th to 15th centuries. The site can be viewed from above through four "archaeological windows." The covered cellar area houses a permanent exhibition on the excavation findings and can be visited as part of a city tour. The town church of St. Kilian is the successor to Windsheim's oldest church – a church dedicated to St. Martin – and was probably built between 1190 and 1216. The first documented mention of the church dates back to 1289. The current building, essentially late medieval, was probably built during the 15th century and was probably completed by 1509 with the altarpiece (choir altar, chancel arch cross, and altar of the Twelve Apostles) created by Tilman Riemenschneider. The church, first renovated for the Reformation festival in 1717, was destroyed in the town fire of 1730, down to its surrounding walls. The only remaining feature is the altarpiece of the Twelve Apostles from 1506, which is still housed in the Kurpfälzisches Museum in Heidelberg. It was only recognized as a work by Riemenschneider during renovations in 1948/50. How it came to be there remains unclear to this day. Windsheim craftsmen built the town hall between 1713 and 1717 under the Ansbach master mason Johann Michael Aspacher and his foreman Giovanni Rigaglia.
