The original structure, built between 1907 and 1911, consisted of two railway bridges and one road bridge. After 1945, only the two railway bridges were rebuilt, later supplemented by a third on the north side. Pedestrian and cycle paths were added to the outer railway bridges to replace the missing road bridge.

The origins of the church building date back to a convent founded in the late 9th century and named after Saint Cecilia of Rome. It was long assumed that the first Cologne Cathedral stood on this site. However, excavations have ruled out this tradition. Instead, the foundations of a rectangular church were found, which probably belonged to the convent. According to documents relating to the convent's difficult economic situation in the 10th century, Archbishop Brun bequeathed 50 pounds of silver to the convent in 965 for the completion of the church. It appears that the crypt, rebuilt in 1970 to the west of the church, was first constructed around this time to house relics. The Archbishop of Cologne used to celebrate the second Christmas Mass in St. Cecilia's Church after St. Mary in the Capitol, thus emphasizing the special significance of the convent, which declined over the course of the Middle Ages.
