The church was built in two stages. In place of today's sanctuary stood in 1332 a smaller church. The building grew after 1390, starting from West, first on the forecourt. After completion of the four western yokes, they were established and consecrated as a church.
Then they tore off the old church and continued the construction from 1440 to the east. First without a tower, it was completed in 1480, damaged in the city fire of 1485 and rebuilt until 1490.
In 1497, Peter Hansen cast the bronze baptismal font in Rote Straße. There were 422 inhabited plots of which 143 in St. Nicholas. Already in 1526 Gerhard Slewardt gave the first Lutheran sermon in Flensburg here.
According to the Reformation understanding of a church in 1570, the lawyer Blasius Eckenberger donated the pulpit carved by the Lübeck-based Hinrich Matthes, which received a staircase around 1600 probably built by Heinrich Ringeringk.
In 1897 the Schalldeckel was added, a work of the museum's founder Heinrich Sauermann. Now the tower helmet was built in neo-gothic style after plans of the architect Johannes Otzen from Berlin. The tower is now about 90 meters high.
In 1909 he received at 60 meters height, a glockenspiel, the 17 bells ring every day at 9, 12, 15, 18 and 21 clock. St. Nikolai is the largest church in the city with dimensions of 52 x 21 m, a ridge height of 40 m and a 90 m high tower.

In 1898 the "Kattsund" houses south and east of the church and two houses north of the then smaller Südermarkt were demolished. The Nikolaikirche is the largest church in Flensburg. The Gothic hall church was built from 1390, the church tower from 1582 and after a fire in 1878 again.
The tower is 90 meters high and carries 17 bells. Around 1526, the first Lutheran sermon was held in the previously Catholic church.
Outstanding artwork of St. Nikolai is the beautiful double organ on the Sängerempore with its 5000 pipes. The organ work in its current version was made by Arp Schnitger around 1707/09.
